QuickBooks Credit Card Fees: Invoice, In-Person and Keyed
Card fees depend on how the card is taken. In person is cheapest at 2.5%, an invoice paid online is 2.99%, and typing a card number in yourself costs 3.5%, the highest because the card isn’t present. If customers read you their card over the phone, sending them a payment link instead saves half a point.

QuickBooks ACH Fee: 1% per Bank Payment
ACH is the cheapest way to get an invoice paid through QuickBooks: 1% of the amount. On a $5,000 invoice that’s $50 instead of $149.50 by card. We’d turn bank payment on for every invoice over a few hundred dollars and mention it in the invoice message.
Typed-in cards: the expensive habit
Taking a card over the phone and typing it in costs 3.5%: on a $250 sale that’s $8.75. Sending the customer a payment link instead costs 2.99% ($7.48), and an ACH link $2.50. If you key cards in often, that habit alone can cost more than switching processors would save.

How QuickBooks compares for invoicing
PayPal invoices cost 3.49% + $0.49 through a PayPal balance and 1% (capped at $10) by bank, so on very large bank-paid invoices PayPal can be cheaper. See the PayPal invoice fee calculator, or compare processors with the credit card processing fee calculator.
